I would move them to the box, assuming it's a whelping box designed for puppy safety (rail so they can't get smashed along the sides, adequate size, etc). But you also don't want the dam to be stressed. Ideally the box is in a quiet, safe place with the right temp and she will be most comfortable and relaxed there, not try to move back to the kennel. If the kennel is a crate, that's too small. If the kennel is like a dog run with chain link, the pups could eventually waddle out or get squished out the sides.
