|Sri||I really love how clicker training has helped with our puppy. His was not scared like yours is, but he definitely did not like being touched or handled in any way. Now he will let me hug him or pin him down for a few seconds and not react. Hope you will find something that will help yours.|

Does Your Dog REALLY Want to be Petted? | eileenanddogs is a good article/video.
Good resources here as well: Animal Training and Behavior Resources | Dr. Sophia Yin, DVM, MS
There's a lot to break down in terms of explaining but I would look around to see if there were any positive trainers in your area who have experience with scaredy dogs. Good for you for trying to help.

3 month old puppy terrified of being touched
I recently got a GSD/Boxer mix, and I am assuming he was abused by the people that had him and his litter mates. Any time I try to walk through my house, he will trot along next to me, and the second I try to turn, he tucks his tail, pees, and runs away. Also, he is TERRIFIED of being touched, unless he initiates it. So whenever he initiates a pet, i take 30-45 minutes to massage every part of his body gently, and he seems to enjoy it. But he still gets terrified and pees ALL OVER THE PLACE. His training is going excellent, and he walks on leash like a perfect gentleman. Any ideas why he still is afraid of being touched? It breaks my heart to see him cower and run away anytime I try to pet him or adjust his collar.
