First - start your own thread so you get more responses

Second - TAKE HIM TO A VET!!! "urine is dark and smells HORRIBLE" screams infection.

Poor guy :(

Everything about that sounds like a urinary tract infection, so I think he needs a vet visit ASAP! But, when you say he was outside (for like the last five years before your got him?) and is now inside, he may also not be housetrained. Repost if you need some help with that, it takes some concentrated time and effort, but GSD's are SUPER easy to housetrain, so that is fixable. But vet check first, since it's impossible to housetrain a dog with a UTI. Good luck!

Dog Urine Color Why Clear Yellow Brown Orange Red

This is not a vet page so not from a medical source, but you can see - go to the vet immediately is the idea.

Males usually tend to get more issues with crystals and blockages so you never know what's going on.

I would have the urine checked, and a heartworm/tick test done unless he's had that recently done. I'd probably do a fecal while I was there, too.
